Bhambri was two breaks up in the first set and raced to a 4-1 lead. Pouille seemed to stage a comeback at 4-3 but the Indian held on to take the set 6-4. He broke the Frenchman early in the second set to go up 2-1 and held momentum to serve out the set at 5-4.
The win marks Yuki's best result in terms of his opponent's ranking, since his win over then world number 16 Fabio Fogini in the Chennai Open in 2013.
He faces 18th seeded American Sam Querrey in the next round on Tuesday.
Bhambri had earlier defeated Nicholas Mahut 7-5, 6-3 in his first round match on Friday.
